Obviously the publishers have noticed the plot discrepancies and decided to bring the main character arcs into continuity with a massive Marvel Comics/Crisis On Infinite Earths-type event. See, you must have missed the issue where the 12 Apostles fought Galactus and caused a time vortex which altered history.
